All I can say is:

OMGplot. (Plot. PLOT!)
OMGdark.
OMGSam. (In the few episodes on Atlantis, she has proven to be more human than in ten seasons of SG-1. She's unsure, she's not comfortable in this position, she's overwhelmed and she's not afraid to defer to other people's expertise. I love it. And she has fantastic hair. And I do get the feeling that she and John are working on a very solid friendship, and, oh, that just makes my heart go pitter-pat.)

I have so much love for this episode. All those glimpses, the utter darkness of the destroyed worlds, knowing it's their fault, Rodney's guilt, the fucking impossible decision between the Wraith and the Replicators (talk about choosing between the plague and cholera), Ronon's "thing that goes boom", John's tmi-speech, (John in the chair!) everything. And Woolsey - whee!

Seriously. Love.

This is an episode that didn't bowl me over with squee immediately, but I like it more and more as I think about it. I agree with you, I really like how Sam is being handled as a leader; and ironically, sort of the opposite of you, this episode reminded me why I always did like her on SG-1 -- the combination of humanity/sympathy and strength that she does very well. She's not just a generic tough gal, but she is tough in a pleasantly understated way. I'd kinda like to see a little more interaction with Rodney where she's not just being his boss, but on the other hand, taken at face value (as opposed to blaming time/budget constraints), there's an interesting subtext to that -- perhaps the two of them are deliberately keeping it at a strictly-professional level, given their history and the obvious fact that Sam knows he has, or at least had, a crush on her and doesn't want to encourage him.

I liked seeing them deal with the lousy consequences of their decisions in a way that wasn't just resolved in 45 minutes. The little scene with John trying to talk Rodney out of his guilt (and, presumably, from the rest of the episode, experiencing similar feelings himself) was a really nice moment.

Yes to everything you said. I really liked Sam in this episode: I liked how she interacted with both John and Rodney, I liked how she showed uncertainty, and I liked how the writers haven't succumbed to the 'Rodney is a buffoon or ass around Sam' trope. That plus good moments for the whole team = great episode.

I was one of those fans worried about the addition of Sam to the SGA cast, but I've been very pleased with how it's been handled.

And she has fantastic hair.

Agreed. Much better than that ratty, messy 'do she had for years on SG-1.

the utter darkness of the destroyed worlds, knowing it's their fault,

A meatier arc than the whole Wraith/human/Michael/retrovirus thing. And handled better, as well, with conversations early on exposing McKay's guiltly feelings, rather than eight episodes from now.
